What actually happens when two PDFs become one
A PDF is not a stack of pages the way a paper document is. Inside the file there is a page tree, a cross-reference table that records the byte offset of every object, a catalog that holds the bookmark outline, and a separate resource dictionary per page listing the fonts, images and colour spaces that page uses.
Merging rebuilds that structure. The pages from each source file are copied into one new page tree in the order you set, every object is given a new number, and the cross-reference table is written from scratch. Anything that pointed at "page 4 of the second file" now has to point at "page 17 of the combined file" instead.
The difference between a good merge and a bad one is how much of that pointing survives. Page content almost always comes through untouched. Bookmarks, internal links, form fields and the tagged reading order are the parts that quietly go missing.
Settle the page order before you upload
Page order is the one decision a merge tool cannot make for you, and it is where most redo work comes from. Files are usually presented in the order their names sort, which is alphabetical, not numerical. That means "Exhibit 10" lands before "Exhibit 2", and a folder of scans named page1 through page12 comes out in the order 1, 10, 11, 12, 2, 3.
- Rename files with zero padded numbers first, so 01, 02 and 10 sort the way you read them. This costs a minute and removes the most common cause of a wrong merge.
- Check duplex scans. Some sheet feeders produce one file of odd pages and one file of even pages, and the second file is often in reverse order. Combining them back to back gives you every front page followed by every back page.
- Put the cover letter, index or transmittal sheet first and appendices last, then confirm that the page count of the combined file equals the sum of the parts. A mismatch means a file was skipped or included twice.
- If the parts have printed page numbers of their own, decide whether the combined file needs renumbering. Printed numbers are drawn onto the page as text and no merge can update them.

Bookmarks, outlines and the links inside the file
The bookmark panel you see on the left of a PDF reader is drawn from the outline tree, which is stored separately from the pages. A merge that concatenates page trees without also grafting the outline trees together produces a combined file that keeps the first document's bookmarks and silently drops the rest, or keeps none at all.
The same applies to clickable cross references. A link inside a PDF is an action that names a target page object or a named destination. When those targets are renumbered during the merge, the actions have to be remapped alongside them. If they are not, the link either jumps to the wrong page or does nothing at all, and there is no visible sign of the problem until somebody clicks it.
One thing no tool can repair: a contents page typed out as plain text with page numbers beside each entry. Those numbers are letterforms drawn on the page, not references. After a merge they are simply wrong, and they have to be edited by hand or regenerated from the source document.
Four things that collide when separate files become one
Mismatched page sizes and orientation
Every page carries its own size box, so a combined file can hold A4 pages, US Letter pages and a landscape spreadsheet export all at once. That is a valid PDF and it looks fine on screen. It prints badly, because the printer applies one paper size to the whole job. If the merged file is going to be printed, set every part to the same page size before you combine them.
Form fields with identical names
Fillable fields are addressed by name, not by position. Combine two copies of the same application form and both now contain a field called applicant_name. Readers treat same named fields as one field with two appearances, so typing into the first copy fills the second copy at the same time. Fields have to be renamed or flattened before the merge for the combined form to behave.
Tagged structure and reading order
An accessible PDF carries a structure tree describing headings, lists, table cells, alt text and the order a screen reader should follow. That tree belongs to the document, not to the pages. Drop it during a merge and every source file that was accessible produces a combined file that is not, even though the pages look identical.
Duplicated fonts and images
Each source file embeds its own subset of each font, holding only the characters that file used. Combine ten reports built from the same template and the result can carry ten near identical font subsets plus ten copies of the same logo. The merged file ends up larger than the pages justify, which is worth a pass through PDF compression afterwards.

The stacks that usually need combining
Merging is nearly always the last step before a submission, because the receiving side wants one file rather than a folder. The bundles we see most often are:
- Immigration and visa packets, where a cover letter, a passport scan, civil status records and supporting evidence go in as one attachment
- Court and legal filings where each exhibit arrives as its own scan and has to be ordered and paginated
- Academic applications combining a diploma, transcripts and reference letters
- Tender and proposal responses assembled from sections written by different people
- Monthly reporting packs where statements, invoices and receipts are scanned separately
- Scanned books and manuals captured a chapter at a time

Combine first, then translate once
